I think #1 is the best option of the 2.
1) Hits based on a per box basis. Each box advertises 4 hits so, anything pulled after the 4th hit in a box would be set aside to a) either fill a missing hit in another box or b) randomized at the end of the break.

Either option is fine with me...what about the extra hits going to the team listed instead of randomizing them off?

I vote Option 2, less headaches and anything left over at the end gets randomed.

I don't ever remember doing straight hits.
I think it should go like option 1. There are 4 hits to the box (supposed to be) so for example slots 1-4 would be Box 1 Hit 1, Box 1 Hit 2, etc. If a hit is missing, you can either give that person an extra hit from a box that had one or contact Panini to get the missing hit. That's exactly what happened to me on the Absolute group break and I'm fine with the host of the break getting my card from Panini. If we do it with Option 2, what happens in this example....Lets say 4 boxes were each short 1 hit......That means that Slot holders 93-96, who should have gotten the hits out of box 24, WILL GET NOTHING! I say you have to do it hits by the box. It makes the most sense (at least to me).
